You probably need to set these environment variables (possibly in 
addition to CVSROOT), which TortoiseCVS also sets:

    PLINK_PROTOCOL=ssh
    CVS_EXT="c:\program files\tortoisecvs\tortoiseplink" -l "%u" "%h"
