I have had cygwin installed on my machines for the past 3 or 4 years,
and it hasn't (as far as I know) damaged anything in windows. But I
have it well down the search path, so it doesn't usually get first
call on anything that I have installed elsewhere, unless I start a
cygwin console window or use the full path. It is useful for some odd
bits and pieces and gives me reasonably convenient access to some
unix-like utilities I occasionally need without having to have a
separate unix box or dual boot. And I *never* use the cygwin version
of CVS - don't even know if I installed it... ought to check that really.
