No - should have no effect - a default install of CVSNT should always run as 
SYSTEM and run OK.

Do you have "Run As User" set in the control panel?  (you can run 'cvsdiag' 
to check).

If CVSNT is running as SYSTEM and you enable 'clients can trace server' on 
the advanced tab of the control panel, which trace lines are slow, ie: 
cvs -ttt rls - each trace line has a date/time stamp - where is the 'delay'?

Don't post the full 'cvsdiag' or 'trace' to the mailing list sicne anything 
over 8KB will be bounced, but you can post excerpts.

My guess is either:
* Run As User is set (in the CVSNT control panel)
* a trigger is enabled but not configured (eg: audit)
* anti-virus is running on the server
