On a busy server with large repository files / big checkins you might 
see intermittent errors as the AV scanner is still busy analyzing the 
file while CVS attempts to manipulate it (e.g. move it into final place 
after writing it).  I've had success with NAV on my server since I 
disable the realtime protection on my repository directories.

I see you're not using NAV but for others with it, make sure you not 
only tell NAV to exclude the CVS repository & temp directories but also 
to check exclusions before scanning (or else it'll still scan, just not 
do anything if it finds a problem).
